I think that error means the prototypes did not get loaded or the
plugin or something else did not get loaded. In either case -- check
the classpath. Make sure that all the relevant frameworks have been
installed if you are not embedding them in the application.

Yep, that's what I do also when running from the terminal...

So it's look like the SQL query is OK. What else should I have a
look at?
I don't really see why I would get a null pointer based on all
this as there's an Employee with this email in the database...

This oughta be on the webobjects-deploy list... but
When this happens you should try and run it from the command-
line on your server (with the arguments copied from JavaMonitor
- and you'll need to escape a few things)
./YourApp <args>
See what you get.
Is your server using java 1.4 and you've compiled with 1.5
without targetting 1.4? If so you'll get a major-minor version
mismatch... otherwise, you'll quickly see the problem when
running from the command line.
