A while back, I posted the list of files which are updated by the 5.3.3 patch. Subject was: "WebObjects5.3.3Update.pkg - notes about what's updated"

Since you've had to copy the WOF file from an OSX install to Linux, I'd update that OSX machine and copy the files over again.
