According to README.rtfd included with JavaEOGenerator source, the - filenameTemplate argument should allow one to do this (not tested!):

-filenameTemplate "<wo:WOString value=\"[entity.classPackageName]\"/ >.<wo:WOConditional condition=\"[isSuperclass]\"><wo:WOString value= \"[superClassPrefix]\"/></wo:WOConditional><wo:WOString value= \"[entity.classNameWithoutPackage]\"/>"
