I don't think that you did anything wrong.  pbprojectdump is no longer included with the Xcode tools, so it's missing from /Developer/Tools.  If you have access to pbprojectdump from an older Xcode tools, you might be able to copy it to /Developer/Tools.  Or others more familiar with Xcode to Eclipse migration might have a better workaround.
