1) Committed all changes to SVN ( using Subclipse )
2) Trashed all the files

The X's are subclipse telling you that you have uncommited deletes
pending for these files.
I suggest you Team->revert these files, and just run eogenerate
without deleting them first.
I also suggest you consider using Subversive instead of Subclipse as
it handles this type of behaviour much better.
3) Saved the Model again, which re auto generated all the files.
Using Eclipse 3.2.2
Subclipse 1.2.4
WOLips 3.3.5
Wonder 5.3
