I think that all of your other problems stem from that.
Look at the top of the build.xml:

does basedir say Sources there?

i don't see an extra "Sources" in my build.xml. not sure why it
would be picking this up.

That looks all OK...
Where is your build.xml file? Is it in /Users/james/Documents/
workspace/PWDA or in /Users/james/Documents/workspace/PWDA/Sources?
It should be in the former.
