I noticed that the WO frameworks are now packaged as Jars. Does any one know the correct mojo for packaging our frameworks as jars? What about Project Wonder – can those be deployed as jars as well?

Wonder is packaged into jars when you do a frameworks build. Both the jar and .framework versions are built into ~/Roots.
they're bogus, though, because the package their jar dependencies inside, which doesn't work

Actually, it doesn't even do that. You can drop the libs in /Library/ WebObjects/lib, though. I just added this as part of the install build. I suppose it makes more sense that way than to package them up like in JavaXML, but I must admit I'm at a loss here, as I don't use framework jars...

Oh well.. you can now build with -Dbundle.jars=true and the jars will be unwrapped and added to the framework jars.
