Here's one: upgrade.  I have become so upgrade-averse with Eclipse/WOLips (I find a setup that works and then stick with it until either it breaks, or the feature set I'm missing out on becomes too compelling) that I had not even considered it until today.  Turns out I was running Subclipse 1.4, and using 1.6 command line tools and working copy format.  I don't know whether that mismatch was particularly significant, but upgrading to Subclipse 1.6 certainly seems to have solved the speed issue.
