Most of the tests just login once. I don't _think_ the ones that

Are there WOInst cookies in the mix here? Because I believe that
will bind a test case to an instance, just like having an instance
in the URL will.
There are, but either the tests don't log out (so it is not relevant)
or they do log out and the app explicitly kills that cookie. JMeter
manages the cookies on a per-thread basis.
One way around that is to record test cases with one set of
instance numbers and then play back against a different set of
instance numbers. A PITA but a quick(er) LOL way to check if that's
what happening.
Re-recording this set of tests is not really feasible. They start
with no cookies and JMeter manages the cookies on a per-thread basis.
Looking at the test results, I don't see it sending the woinst cookie
at the wrong time (e.g. for a fresh login).
Also, are you running a WOAdaptor which includes:
