My experience is that you want to be very careful what you do manually vs. with Server Admin. I'm not sure what's driving you to default to doing this manually - you may have a good reason. But my experience is that you should set up as much as possible with Server Admin and then make any tweaks manually. Apple does do some things differently and you're going to be fighting Apple's implementation if you start out down the wrong road.
