I'm not familiar with the PDF spec, but I'm guessing that there's some "Title" attribute embedded in the PDF that holds this value and that is what iBooks is displaying. How are you generating the PDF? Directly out of Word? Using Acrobat? I'd look to see if there is a way for you to set the metadata/document info for the document either for the Word document itself, or the export process.

I found a link to this page on becoming an iTunes content provider: http://www.apple.com/itunes/content-providers/

Not sure on Amazon or Yahoo, but I'm guessing they have similar programs.
