Eclipse problem after upgrade

I recently upgraded to Eclipse  Build Id:  20110301-1815 and   WOLips	3.6.6218.

Now, when single stepping in the debugger, the focus changes with each step to the Entity Modeler window and it opens a source code tab on the line where the break point or stop is.

Ugh.
Can anyone tell me how to fix this?
