It sounds like the wrong prototypes are being used to generate the migration Java.

Inspecting the source code (ERXMigrator.java and ERXJDBCMigrationLock.java) I was not able to find any clue as to where the problem is. I am able to generate and execute SQL form within Entity Modeler, so it doesn't seem a plugin issue.
