It does seem that it may have been related to the use of properties:
#er.extensions.ERXSession.useSecureSessionCookies=true
which I've commented out now.
and in my case, I may have had a mismatch between apache rewrite and WOnder url rewrite
er.extensions.ERXApplication.replaceApplicationPath.pattern=/apps/WebObjects/MyApp.woa er.extensions.ERXApplication.replaceApplicationPath.replace=/myapp
or some combination has resulted in my sessions being kept again while using shortened URLs
