My 2¢ - use macports or homebrew and install a custom apache. Stay away from Apple's. The biggest reason is what you just wrote in your last - restarting apache changed your settings. The built in apache is fine if you're using it for what Apple thinks their core customers will use it for - a small workgroup running their services, nothing more.
Homebrew may not be updated for ML - I don't know.
