The build process looks at the wo.bootstrapjar property and if it does not find the WOBootstrap.jar, it creates a WO 5.2 style bundle -- not what you want.
e.g.
wo.bootstrapjar=/System/Library/WebObjects/JavaApplications/wotaskd.woa/WOBootstrap.jar

If you browse to the storage area then one can see the woapplication.tar.gz, which is the important item. I think the artifacts of type woapplication.tar.gz never get indexed, for some reason.
