I run into this all the time, converting video from different formats to something that works for my kids iPod/iPads. I downloaded the the mov file and converted it with
/Applications/HandBrakeCLI -i WOWODC09W-Localization.mov -o WOWODC09W-Localization.mp4 --preset=Universal
It took about 15 minutes on my old CoreDuo mac mini and would be simple to script it to convert everything if thats what you want. The output is available at
