I am not sure what to expect if I were to take the code and run it on Eclipse without WOLips, I am going to try that soon, but was looking some guidance on how to rewrite the GUI (it is rather simple) into Java.

WOLips is just a _development time_ plugin for Eclipse.  It is the IDE!  You can develop WebObjects without it, but it is a lot more work.  You can develop WebObject with emacs and Ant if you really want the pain.   WOLips is NOT used for deployed apps.
