That sounds like a ScriptAlias directive problem.
Do:
httpd -M
And check for the presence of mod_WebObjects. If it’s there, search for « cgi-bin » in Apache’s config files, you probably have a config that says that anything starting with /cgi-bin will be handled by a specific directory.
