Both packagings of WO are identical.  It just depends on if you want a legacy (framework) or modern (jar) deployment.

Did you add it as “WebObjects Frameworks” library, or some other way?  I am wondering if your project setup is not correct for a WO project.

Good to know, I need to remember this one (for a while I thought something had matured since my last upgrade)

Again, good to know and that it is not a bad thing. Is there an advantage to having both? one or the other?

Within Eclipse for building I have it as a library in in the Java Build Path. For running from within Eclipse, it is installed in the Local Frameworks directory on the computer "/Development/Libraries/WOnder/Library/Frameworks".
