If you're using Eclipse neon, I had a bug appear there which would hide folder contents, like in my project's Resources folder. The fix is to add

-Djava.util.Arrays.useLegacyMergeSort=true

to the start options in eclipse.ini. Look for workspace/.metadata/.log for more info if that happens to you. Perhaps your Libraries folder not showing all contents is related to this.
