I have seen a similar problem after my Sierra update, because the update cleaned the /System folder of all WebObjects stuff, and my builds used the frameworks installed there.

I would suspect a wrong property somewhere. You could add the task
<echoproperties/>
to the init.properties target in your build.xml, to see which paths the build is really looking at.

I updated my machine a few weeks ago to Sierra. I appear to have created a problem. This is my wolips.543.properties:

wo.apps.root=/Library/WebObjects/Applications
wo.bootstrapjar=/System/Library/WebObjects/JavaApplications/wotaskd.woa/WOBootstrap.jar
wo.extensions=/Developer/WebObjects/Versions/WebObjects543/Library/WebObjects/Extensions
wo.local.frameworks=/Developer/WebObjects/Versions/WebObjects543/Library/Frameworks
wo.local.root=/Developer/WebObjects/Versions/WebObjects543
wo.network.frameworks=/Network/Library/Frameworks
wo.network.root=/Network

wo.system.root=/Developer/WebObjects/Versions/WebObjects543/System
wo.user.frameworks=/Users/asacksadmin/Library/Frameworks
wo.user.root=/Users/asacksadmin

this worked in the past but now I get this error:

BUILD FAILED
/Users/asacksadmin/Documents/workspaceEltekMain/TPJasperReports/build.xml:90: The framework name 'JavaEOAccess' does not exist.

But it is there!
wo.system.frameworks=/Developer/WebObjects/Versions/WebObjects543/System/Library/Frameworks  has JavaDirectToWeb.framework   through   JavaXML.framework   and JavaEOAccess.framework is there!

Has anyone seen this? The framework will not install.

Ted
