Um.... Doesn't everyone just create a new workspace when they have
installed a new version of WO or (sometimes) Wonder?
I started doing this years ago, just to get past the hassle. Unless I
misunderstand the problem.

OpenJDK11U-jdk_x64_mac_hotspot_11.0.6_10.pkg
Quit Eclipse, go into Finder or Terminal and delete the build and the bin
directories inside your project directory. Start Eclipse and do a clean on the
project. This usually fixes that sort of things for me. Eclipse is notorious
for corrupting its workspace and internal index structures.
This. And make sure everything is building for the same version of java.
