fink commander is a cocoa app, right? I don't know where Cocoa apps
inherit their path from, if indeed they inherit a UNIX-style path at
all. PATHs are a feature of the exec() family of system calls - if the
Cocoa side of things does something else to launch programs, the PATH
will be irrelevant anyway.
OTOH, well-built Cocoa apps like FinkCommander have a Preferences menu
where you can set and control such things. In the case of FinkCommander,
there is an "Environment" tab in the Preferences which shows, in
particular, the PATH, and where you can complete it, if necessary.

Personally, I use dselect and apt-get (dselect uses apt-get internally
anyway, once you've selected what to install).
FinkCommander uses apt-get, too, and then dpkg for installing the
*.debs. After all, it was dpkg complaining:
>> dpkg: `update-rc.d' not found on PATH.
I cannot comment on this, because I don't have anything called
'update-rc.d' on my system. Fink, apt-get, dselect (which I don't use,
because it has an absolutely disgusting interface), and FinkCommander
are working perfectly anyway.
