I've also seen this, in the latest X11.app. It is entirely
reproducible, and I have filed a bug report with Apple (Problem ID
3210250).
The problem seems to happen if you change the way your extended desktop
works. You can still give the xterm input focus through the X11 icon
in the Dock, and you can successfully type commands in them, but you
can't see them.
