It's not Safari that does that. I set Safari to not open downloaded
files.
When I double click on x11.dmg, for example, it expands itself and
throws
the dmg in the trash.

It's Safari that does that, not some script in the image. And as
someone else already mentioned, it simply moves the dmg to the thrash.
The fact that the thrash icon isn't automatically updated, is a
generic OS X issue (Finder windows also aren't always automatically
updated when you move/delete/copy files using the cli).
