I do not see nor even see a slight hint of this "incompatibility" you
refer to. It is highly possible that it's because I haven't gone too
far into the depths of Apple's implementation of X11, but I have
installed binaries that are not "Apple X11" specific and still, they
run as required via the Apple X11 menu. Either full path, or simple app
call. <-- shows depth of knowledge ;) >
The relatively minor construction of a .MacOSX/environment.plist not
with-standing, it seems to be "relatively easy" to address environment
issues. I can connect and use these X11 apps remotely, which is what
it's primarily all about anyway, no?

I am much more bothered by the
binary incompatibility between the libraries that come with Apple's X11
and other versions of xfree86. This means that if you want do do any
compiling with Apple's X11, you basically first have to recompile every
X11 application and library, and you will have to do it again when they
release the next version.

I was not talking about .xinitrc here, see above. I think Apple at this
time has not really thought about what they expect users to do. They
recommend to provide a .xinitrc, but they also offer an Applications
menu which does not really work. Anyway, this is version 0.1, and I am
pretty confident the next version will look quite different.
