I use
export XAPPLRESDIR=/sw/etc/app-defaults
(Other common places are /etc/X11/app-defaults)
My Xfig starts up fine from the menu and gets the resources right.

Just a guess: Use the environment.plist file to also set the
XUSERFILESEARCHPATH environment variable to point to your app-defaults
directory.
At least, that's how it works in other UNIXes (unices?).
