I don't use gimp, but it sounds to me like enabling focus follows
mouse (or no-click-to-focus as apple calls it) for X11 would solve
your problem.
From their FAQ:
Q: Is there an option for no-click-to-focus for X11 applications?
A: Yes there is a hidden option. From an xterm or terminal execute :
defaults write com.apple.x11 wm_ffm true
