usr/permissions

Hello: When I try( usr/X11R6) I get permission denied. I think I have some system permission settings out of whack. Trouble is my CD-ROM appears to be broken. I tried running disc utility from my Lacie disk burner but I can't boot the system. The disk utility is showing all kinds of Perl settings that are wrong but says it can't change them. Looks like disc utility is useless at this point. How do I run "correct disk permissions" from the terminal"? I see also, and I don't know if it's related (but it seems strangely coincidental) that my netbarrier and virusbarrier daemons are dead in the water?
