You might want to look at Matlab. It is an X11 app, but when I launch it (I
do it via the command line) I do get a dock icon.
That's because Matlab is a hybrid Aqua-X11 application...it
opens both kinds of windows (depending on whether you start
it with the jvm or not). For me this a pain, because I
usually run X full screen, and keep my X and Aqua worlds
fairly separate, but for those that want closest integration
into the mac style, this is one way to go about it.
Another posibility (for users rather than developers) is to
use a window manager with a dock function of its own. Then
you'd have two docks, one for aqua and one for X.
The huge flexibility in how you run X is one of the great
things about it...there are choices to suit almost everyone.
