OK, in follow up to my previous email, it looks like the modifier key bug is back in Xquartz-1.2a8.

I can confirm if I leave a window why holding Control or Shift, when I return to the window (after releasing shift or control) the shift or control key is stuck. This is a regression of a previous bug I believe.
