Ben,
Might it be possible to set an environmental which would have the

defaults write org.x.X11_launcher app_to_run /usr/bin/true
for that run of X11.app? This is known to suppress the undesired
xterm from appearing when the pymol startup script is run.

I am guessing from this rather sophisticated discussion that my earlier
question of suppressing xterm launching by default with the new X11 is
not easily done.
It's easy, and several variants of it have been proposed on the list. A
good one is to issue the command
defaults write org.x.X11_launcher app_to_run /usr/X11/bin/xlsclients
The variant with /usr/bin/true proposed by Jack is not good; it
transforms /Applications/Utilities/X11.app into a no-op.
