That fixes it for me!

I just put up a new build of Xquartz, 1.2a11. This has some
miscellaneous bugfixes, but the most important one is for the stuck
modifier key issue. I think I found a small bug that could cause
the behavior, but I can't reproduce the problem on my machine.
So, in order to help track this down, I added a debugging mechanism
to Xquartz. We may use this later for other things, but the way it
works is that if you create a file called "x11-debug.txt" in your
home directory, X11 will write debugging info into that file. If
you still see this bug, please create that file, run X11 and briefly
reproduce the problem (e.g. run xterm and type a few things, switch
back and forth between it and other apps, etc), and then email me
(not the list) the contents of that file.
As always, more info available at http://www.x.org/wiki/XDarwin.
Thanks in advance for your help testing these fixes.
