Strange X11 problem

Here is what it happens. Under Window Maker and the latest X11 release, opening windows of some applications (Nedit) will place their top bar under the Mac OS X menu bar. So the window controls become inaccessible. The problem was there previously too but I cannot say how old it is.
The solution for the time being is to switch to Spaces view and then to drag the window below the menu bar so that the controls be visible. After doing so, in the first attempt to move this window again by clicking and dragging its bar, it jumps again to its original place (bar under the OS X menu), but fortunately the mouse click control is not released and moving it is still possible.
Anyone knows what is going on here? And any news on fullscreen mode? Is it meant to be resuscitated or got the axe once and for all?
