You can fix it by putting
XTerm.vt100.loginShell: true
in your ~/.Xresources file. Except that may not work for the initial
xterm, due to a race condition. If this bothers you, then I think
running
defaults write org.x.x11 app_to_run 'xterm -ls'
should fix that. You can also replace xterm by xterm -ls in the
Applications -> Customize dialog if you don't want to bother with
editing .Xresources.
I don't see your second problem. No idea what could cause it.
