Do you have an example for xmodmap? I'm a bit confused about whether I
should be changing the modifier map, keymap table or something else...
Also, about the configuration: as far as I can see, there are now some
options here, some there, etc...
I think it would be awesome if for every option there was a clearly
defined (i.e. in a table):
(1) default value,
(2) a "defaults" (PREFS) option name and
(3) a commandline option.
Then (3) would override (2) and (2) would override (1). Additionaly, a
commandline option to ignore preferences completely, would be useful.
That way, we could easily have different configuration for different
instances of Xquartz.
What do you think?

You should just do this via .Xmodmap.
