Ok, I figured it out, and an updated installer will be appearing here once it finishes uploading:

http://xquartz.macosforge.org/downloads/X11-2.1.2-rc6.pkg

The problem was that I allowed X11.app to be relocatable (which means that if someone moved it to /Applications, it would replace that one). Unfortunately, this meant that /usr/X11/X11.app would be replaced by the new one because of the pkg id. I decided to just turn relocatable off in the installer to avoid this problem.
