You're the first person to report having issues like this, so I'm not
sure what might be the culprit...
Can you move the windows around when you are in spaces? Or are you
just prevented there as well?
Are you seeing anything interesting in your system log (check
Console.app)

My system xinitrc (which replaced the fink one) says at the top

I don't have a personal .xinitrc file.
About X11 says "XQuartz 2.3.0 (xorg-server 1.4.2-apple5)" which
looks right.
I logged out and back in as required.
Any suggestions as to what might be wrong and how to fix it?
