I have the same issue.  It just disappears but the windows are still visible.  What is your video setup?  Using spaces?

This pops up from time to time and I usually just kill X11 and start it
back up, but I figured this time I'd try and gather some information
before doing so if it helps to pin down the problem.

Right now, I can not click on any windows in X11, nor can I select
text inside my xterms, nor can I move any windows.  I can move between
windows with cmd-# and cmd-`, but they don't seem to be registering any
kind of mouse-click, like I can't bring up any of the xterm context
menus.
