and it looked fine. Do you see this with applications other than
gnuplot? Is gnuplot using OpenGL to render or 2D drawing?

I think so. The same thing happens, for example, if you switch from
xterm to a tektronix window: Start xterm, press alt-ctl-click, choose
"Switch to Tek mode".
If you take a snapshot of the Tek window (either with cmd-shift-4 +
spacebar or with Grab.app), the contents of the window are not copied.
If you grab a selection around the window or take a snapshot of the
whole screen, the contents are there.
