Hmm... this sounds like this bug:
http://xquartz.macosforge.org/trac/ticket/127 (Snapshot does not grab
window content (incorrect alpha))
but that was fixed in 2.3.1 ...
What are you using to take your screenshots?

The main changes from 2.3.2_beta3 are the integration of xpbproxy
into the server's AppKit thread and an update of the system
xinitrc scripts. You can now create a ~/.xinitrc.d with scripts
in it that will be sourced just like the ones in /usr/X11/lib/X11/
xinit/xinitrc.d ... this is the recommended way of "customizing"
your xinitrc since it will still allow you to receive updates
from us.
