Help! X11 kills my other Mac windows

Hello,
When I open a terminal window in X11 or some other application (like Gimp) that needs X11, the X11 terminal window or the Gimp windows hide/kill the Mac desktop background and the other open windows with grey background on the whole screen on which only the X11 windows/applications appear.
This didn't use to happen; X11 and Gimp used to open fine with the rest of the applications and could be controlled from the Mac menu at the top of the screen.
I'm not sure what changed. I was trying to make Gnuplot work with Octave, and I may have changed some configuration in my .profile (there was not much configuration in there to start with, just a couple lines, which I think look OK, but who knows).
I've reinstalled the latest versions of the Mac OS X, X11 and Gimp, but that didn't solve the problem.
Any ideas to help?

P.S. I tried sending this bug to developer.apple.com/bugreporter/ but their login interface seems to have itself a bug and I cannot login .. :(
