Thanks. Can you please file a bug report at http://xquartz.macosforge.org ? ... that way I don't forget about it.
This should be simple enough to fix. It's a bug in quartz-wm. We just need to do some more sanity checking in the window placement.
As another workaround, you can probably do the following:
1) select it via expose (it will be selected, you just can't see it)
2) choose "Zoom" from the "Window" menu
Sub-optimal, yes, but fewer steps than moving the dock.
