I've got an X11 application that requires for certain tasks the

I've checked the keyboard shortcuts in the system preferences and
deactivated all combinations of Alt(Option)-Ctrl, but still it
doesn't work.
Is the key combination Alt(Option)-Ctrl already occupied, maybe by
X11? Is there a way to find this out and change it?
Have you also looked at the Mouse System Preference and disabled
interpreting "ctrl-left click" as "right click"?
