If 2.5 "did not make itself default after logging in", then my guess is something else is claiming $DISPLAY since Apple's LaunchAgent is /System/Library/LaunchAgents/org.x.startx.plist and ours is /Library/LaunchAgents/org.macosforge.xquartz.startx.plist ... so ours takes precedence. So the user has something in /Libarary/LaunchAgents or ~/Library/LaunchAgents which is making itself a priority over XQuartz.app.
1) What does 'echo $DISPLAY' show?
2) Do you have pstree? If so, what is its output while in this state? (if not, just provide the output from 'ps x', and I'll skim through it)
3) What does /var/log/system.log report during this time?
