I can hit the yellow - button in the window of an xterm, and it goes into
the dock, and I click on it and it comes right back...also hitting the
command key to bring it to the foreground causes it to come back. I,
however, am using 10.6.2.
Also, I note that the xquartz page,
http://xquartz.macosforge.org/trac/wiki/X112.5.0 ...it says 10.6.3 is
required, but that has not yet been released. Typo? :)

I installed 2.5.0_rc1 on my 10.5.8 system.
If I minimize an X window (first noticed by accidentally typing ^Z to emacs,
but also happens using the "-" button of a "terminal" application), there
doesn't seem to be a way to restore the window again! It sits there in my
dock and nothing I do makes it show up again...
