Your best bet for X11 is to make an autoconf based package which uses pkg-config to set your CFLAGS and LDFLAGS as appropriate.  That will be fully cross-platform and will be inline with the Xorg development path.  If you prefer to not use autoconf, you should still stay in the realm of pkg-config supported build systems.  cmake would be a good choice.
