X11 does not change anything with Finder.  Are you using a background window or X11 desktop manager?

Are you running X11 in fullscreen mode?  If so, Finder and Dock should be hidden.  Check your X11 preferences.  You can use cmd-opt-a to enter and leave fullscreen.

Sounds similar... what X11 applications are you running?  Any screensavers?

Please run 'xlsclients' ... also use 'xwininfo -all' and click on the window.
