This was briefly discussed back in August. The behaviour you see comes
from quartz-wm, which is not part of the X11 (or XQuartz) system per
se, but is closed-source software maintained by Apple. I get the
impression that even Jeremy doesn't get to work on it.

That should be up to the application in question. It should either
obey suitable geometry settings in the X resource database, or it
should come with its own preference settings. Ancient wisdom states
that X11 provides mechanism, not policy.
